I ran the cd and started scan. On the progress screen it showed infections being found. Once it completed it said 27 infected files found. I pressed continue and the next screen said no infected files found. What happened or what did i do wrong?

It is difficult to say what exactly happened without any logs.

Also can you describe the issue little bit more? What kind of infection were you trying to heal with AVG Rescue CD?

Please provide us with both Gmer scan results, Msinfo output and AVG Anti-Virus scan results for further analysis.
